So by some chance, I figured it would have been a smart move to save backups of all of my maps before downloading the game update. Turns out it was a REALLY smart move because the map folders were wiped clean.
Anywho, do I have to re-download every single map that I uploaded to the Resource Center (after I've upgraded them all) before I can see them in the Custom Maps section or can I just move all the files back into their respective folders and they'll be reformatted automatically?

They aren't wiped, just loaded from a different directory -- assuming that you aren't editing the files in the OpenRA installation directory, which you really shouldn't be doing.
The map format hasn't changed since the last release, so it is sufficient to copy any non-modded maps from the $SupportDir$\maps\$mod$\release-20161019 to $SupportDir$\maps\$mod$\release-20170421. Maps with custom rules will need to be updated via the resource center or by hand.
