Lost my maps... What happened?

I go to start up the game. It asks me to select a mod. Then it wants to download the content again for some reason, which I do.
Now I can't find (in game) the maps I use. But they still exist in the relevant map folder for the release in question. I can install new maps but I don't know where they are being downloaded to, despite searching for all oramaps on my computer...
